On the Promises and Limits of Multi-omics Integration for Deconvolution: The HADACA3 Benchmark
This study introduces HADACA3, a large-scale community benchmark evaluating whether integrating DNA methylation and RNA data improves cell deconvolution accuracy across diverse biological settings. The results show that DNA methylation alone provides the most robust overall performance, while multi-omics integration can outperform single-modality approaches in specific datasets and configurations, highlighting a trade-off between robustness and peak accuracy.
